Like Dragoonroost would be death mountain because of both the dragon and cloud formation.
The Forest Haven would be the Lost Woods, because the Deku Tree was still there.
Zora's domain would be Greatfish Isle, thats where Jabun (Jabu-Jabu) was...
Hyrule is directly under tower of the gods...
Then again these are fan references...

No, in OoT Gerudo Valley is west of Hyrule. In the OoT gerudo valley was located southeast as well.

Think of the Earth Temple, and it's characteristics. But weres the gerudo area there must be an island revealing the sector.

Spectacle Island is a clear reference.
The Earth Temple and Wind Temple were in mountains, although we never saw them during OoT.
Greatfish Isle doesn't necessarily mean anything. Yes, Jabun lived there, but Jabun is NOT Jabu-Jabu. There were some large peaks at Zora's Domain, but Zora's Domain was rather close to Death Mountain/Dragon Roost Island, which is in a totally different region to Greatfish Isle.
Other than that, yes, we know that the Tower of the Gods was placed directly above Hyrule Castle, which is appropriate. We can also assume that the Forsaken Fortress is above Ganon's Tower, maybe.
Anyway, it seems to follow OoT's basic layout, actually...
If we start from Hyrule Castle/Tower of the Gods... Northeast, Death Mountain/Dragonroost Island, southeast, Kokiri Forest/Forest Haven.

Well, maybe Twilight Princess could answer our questions since it is set decades after the events chronicled in OoT.
Well, TP isn't out yet, so no such luck.

You might as well ask why is there an entire kingdom underneath an ocean. There's no point fitting logic into a fantasy setting.

Why do people keep thinking its a theory? All im saying is (outside the storyline) is that the islands are there just for the fun of comparing zelda games together. They have NOTHING to do with the story...

So, before the sealing of the kingdom,
the gods chose those who would build a
new country and commanded them to take
refuge on the mountaintops.
But...each temple should have another
entrance high upon Hyrule's mountaintops,
which are now islands above the sea.
And, here's one of the quotes about the Forest Haven...
It may appear as though this is but a great
tree rising far above the ocean's surface...
However, just because there are references doesn't mean everything has to be 100% accurate. For example, we don't see the mountains where the Earth and Wind Temples reside during OoT, but according to TWW they exist, so...
