Not entirely sure, but in the GBA version of ALttP did they change the line where Ganon refers to Agahnim as his alter ego to puppet instead?

No, they don't. Also, explain why we see Ganon's spirit rising from Agahnim's corpse. We know for a fact that Zant had his own ambitions, will, and existence prior to Ganon, but for all we know Agahnim was conjured out of thin air. It's not really fair to compare them.
Maybe cause it looks cool??? LOL, obviously that isn't going to cut it around here. The fact is that we don't know enough about Agahnim to say anything for certain. It could be a visual representation of Ganon's power leaving Agahnim's body, or perhaps it could be his consciousness, which suggest that Agahnim is nothing more than a mindless puppet which Ganon controls. It can be taken either way really I guess.

Was the word 'puppet' used in the game? I always thought that Agahnim just was Ganon all along. There were obviously cracks in the seal (the portals around Hyrule) the most obvious one being outside Hyrule castle which leads to the pyramid of power and could have easily been accessed by Ganon/Agahnim. My take is that with the whole triforce, Ganon's wish to take over the entire world was taking a while and I believe AlTTP occurs at the time when the 1) Dark world is fully taken over , 2) Agahnim had killed the king and kidnapped the maidens.
After being defeated by Link in the Light world, he retreated to the Dark world, and after being defeated there he fled to the pyramid of power. He had full control and power over the darkworld, but if the lightword had only begun to be affected then perhaps this is why Agahnim(Ganon) is weaker in the lightworld and can only use a portion of his full power. Also, whilst in the form of Agahnim he may be weaker for various reasons.

That portal didn't come into existence until the Seal was broken, and the other portals were one way anyway.

Thats true. Maybe Agahnim in the LW was a real person then, and Gannon simply took him over. As for my theory, I think Ganon reincarnated half of his soul (or something) as Agahnim, adding a literal meaning to Alter Ego.

Not only that, but he has his natural magic, which as demonstrated the ability to divide people before. (Four Sword's properties, the Fairy Queen from FSA, the Fairy of Courage from PH, the Wind Fish...)

Well if by reincarnate you mean to divide himself that's what I think too, if not then it's not.
In the translations on Zeldalegends the english version of ALTTP states that Agahnim is Ganon's pawn and alter ego, but in the Japanese version it only says alter ego, so for this and mostly my own reasons it seems most likely to me that he would either be Ganon, all the time or a lesser portion of him operating through the same mind.

I think it is likely that he is just a powerful wizard who colluded with Ganon, much like Zant and Vaati in exchange for power and dominion.

He had an opinion about something someone brought up. You don't get to decide what is and isn't valid just because you wanted to discuss something else.
