As for which game, i selected OoT/MM, mainly out of loyalty to my first Zelda games. The downside with this would be that once they've covered the main storyline of both games, they're essentially without a plot, unless they chart Link's journey home or, as you suggest, his search for Navi.
On the other hand, TWW/PH would make a good series. In fact, TWW often feels like you're watching a well-directed high-quality cartoon feature film (anyone know where i can just watch the main cutscenes back to back?), and the potential for further adventures can appear in the form of discovering new islands, much like Pokemon's Orange Island series. This would have been my first choice if it weren't for OOT/MM.
TP would also make a fantastic series because first you've got the opening quest, the search for the children, then the scope expands to incorporate Zant and the Twilight. Even when the first half of the storyline is over, you've got the underground movement in Telma's bar - that could make a series on its own! Four underground agents struggling to restore peace to hyrule by dealing crippling blows to Zant's regime - bit like the Rebels in Star Wars.
If they were to make and OOT/MM cartoon, it would be best in anime. NOT Manga. I think the anime style would really suit the game's storyline. TWW would have to be cel-shaded and based directly on the game's engine. I'd like to see TP done in Hollywood-quality CGI, but it would have to remain as true to the game's geography as possible.

Actually, when watching the Zelda episodes of Captain N, i had an idea. Wouldn't it be great if they made a Knightmare-style Zelda gameshow? For those who don't know what Knightmare was, it was a children's gameshow in which three children called out to and guided a fourth player through a virtual reality (blue-screen) game world. The game had a medieval feel, so the children were sitting in a castle, while the player wandered around CG environments like castles and so forth.
This would work SO DAMN WELL with the Zelda formula, because you have the travelling through villages and so forth to reach the dungeons, and then puzzles-galore in the dungeons (Knightmare was about 80% dungeon).
Thoughts?

See, I'd have it so that Link is just as mortal as any other man, but so is Ganondorf (although he is REALLY tough). It is skill that really determines how well Link will do on the battlefield; he'll need a lot of it, because Ganondorf is a veteran of combat, and a masterful swordsman in his own right. Link would also have to fight alongside soldiers of Hyrule against Ganondorf's troops (Moblin and such). Link can't take on armies by himself, and death could come to him at any point in a war. Of course, plot devices wouldn't allow him to die so easily, but even so, Link can never get careless in a battle; a sword will kill him just like it would to any other man.
Does that help? Think of it kind of like Vision of Escaflowne (I loved that anime).

Anyway, the trick with doing any of these things, is to do it within the Zelda style, which is hard enough in and of itself.

It should be composed of storyline arcs, with each series featuring a new villain or quest.
For example, you could have part 1 be about Link and Zelda meeting and going on a quest to defeat Ganon. Part 2 could introduce a new villain like Vaati, and part 3 could feature an attempt to revive Ganon that our heroes have to thwart.
The following "classic elements" should be included:
-Triforce
-Pig Ganon (either all the time or as an alternate form)
-Master Sword
-Silver Arrows
-Dark World
-Ocarina
-Epona
-Skull Kid as a comic relief character
-Kaepora Gaebora
-Classic enemies like Moblin, Keese, Gleeok, etc.

Well, I'd rather this version not really be comedic. It should have a more serious tone, like say Gundam Seed. However, it could work that way.You'd need to take the basic formula and add a twist to it in order to make a cartoon. Therefore, since the games have a story enough on their own, a new cartoon needs to have a new story, a clean slate.
