MM was just such an immersive game. I really felt like I was a part of that world for 3 days. Characters were much more fleshed out and had much more defined personalities. They had lives and goals, they didn't just walk around saying the same thing over and over. The game also had a ton of sidequests that really let you explore into this world Nintendo created.
Another thing I loved about this game is that the characters displayed emotion so well. Kafei barely making it to Anju's room before the moon crashed and them finally reuniting...only to wait for their deaths. Where in OoT can you find something like that? The game was very dark, both in the story and the general atmosphere. It delt with death and love more than any Zelda game has ever done. The dungeons, although fewer in number, were also superior to the ones in Ocarina of Time (at least IMO).
Also, a lot of new gameplay elements like the 3-day time system and transformation masks were added. The 3-day time system itself turned the game into one gigantic puzzle, where you have to balance the amount of time you needed. The transformation masks added a fun new layer to the series, being able to control beings other than Link. A welcome change.
The first time I played through Majora's Mask I didn't think it was up to par with OoT either. But after a couple times through I started to realize the brilliance of this game. It's truely a finely crafted masterpiece, a jewel among a jewel of a game series. I wish developers would create games like this more often.

That and the fact you can, if you want, repeat any scene again. Like when Pamela is reunited with her now cured dad, which I rate among the best of scenes in any game.

I enjoyed MM a lot, every details and the feel of it. I ecspecially like fighting the bosses again, again and again.
In Oot you will always get the same ending, but in MM the ending depends on the what you do.
Still I can never forget the first time I played Oot

OoT's gameplay was much longer, but MM's had variety and quirkiness.
It's almost neck and neck, but OoT gets the point because while it works well as a stand-alone story, MM serves mostly as a supplement to Ocarina, especially in the portrayal of minor characters.

I never could get used to the saving thing in MM.
You could just save by the owl statues and it will bring you right back to where you were without going back in time. Most people don't seem to realise this.
