I have one of the olderb OOTs and I've noticed something. My fire temple music was different from others. I had something that sounded like monks, and then it changed to more of a low thing in the new ones.
I also noticed that when you learn the Nocturne of Shadow that the weird tree in the future Kakariko Village changes back to the normal present kakariko tree. Look closely...

Yes I too noticed this. It's because we have the gold cartridge version of the game, which was an older release. As for the chanting I think it was taken out of the later games due to some debate on religious relation, etc.

I think it was because it was musslem chanting (again I think) Another thing is, in the first version of OoT Ganon's vomit at the end was bloody red, and in the later versions it's green. there are a couple other differences i think too, but I'm sure someone else can answer this better than me.

i wanna hear this, it's one i missed.
and yeah the chanting was a muslim prayer (i couldn't hear any words, but whatever) and somehow i guess that's offensive.. though to whom i have no idea. certainly not to muslims.

everyone says its cuz i have an old gold cartridge. in mine, its blood he coughs up, and theres chanting and stuff... however, i have a grey one.

The Gerudo symbol was also changed, since the crescent moon and star are also associated with Islam.

only they claim it isn't, that they don't have symbols, and that it's just the symbol of a political, not religious, group in that area. that particular controversy was understandable, but the new version just isn't the same ._.

the change of the Gerudo symbol is one of the first things ive noticed....

well the gold carts and the first batch of grey carts are the untouched ones. everything released after that is the newer version.

In all versions of Ocarina of Time for Nintendo 64 there were numerous pictures of a Moon and a Star. In the re-release of Ocarina of Time for the Gamecube, they removed all but ONE of these Moon/Star images and replaced it with another image which I cannot describe well...
Bonus points if you can name the location of the Moon/Star Nintendo overlooked

Yes, aforementioned, it's a "religious symbol."
That was the only difference I immediately noticed. I was helping my friend Phill with his game when I noticed the Muslim chanting, and was like woah! That's not the synthesizers I have on my Cube!

well that's just it, i think they were synthesized voices.. they sounded the same as the temple of time, to me..
the replacement symbol looks more like the face of yukinojo, mihoshi's computer from tenchi muyo! oav to me. where is the one remaining crescent and star?
