The tree should be there. It's rare proper time travel shows up in stuff like this. Chalk it down to Nintendo using the Star Trek methods of time.

It's Zelda. You expected them to avoid time travel paradoxes? Consider Ocarina of Time - time travel is so messed up there, that you can open a chest in the future and then go back to the past and find it open!

And yeah, MM's time travel was completely crazy-go-nuts. Kudos to Termina's Goddess of Time. <_<
