Chapter 1: He Also Serves
Chapter 2: Missing in Action
?
Or is it
Chapter 1: Missing in Action
Chapter 2: He Also Serves
?
Please help me figure this out.

The Power obviously comes before The Price. (It's a two-parter.)
The Day of the Triforce comes before Coming Home (the pages are numbered in the zip file, though the stories occur simultaneously.)
Assault come before Choices. (Another two-parter.)
Other than that, I think it's a pretty safe bet that the ones which feature on the cover and have the copyright blurb come first; that is:
Thief in the Night before Queen of Hearts.
To the First Power before Trust Me.
Unfortunately, the first issue has a pretty generic cover with the copyright info on an earlier page, so your guess is as good as mine for that one...
EDIT: Argh, my keyboard stopped working. Where was I?
Hm, assuming you have the same zip file as me, it only has issues 1, 2, 3, 4, 5 and 7 in... I don't know what happened to 6.

Hm, interesting question. I don't have the comics unfortunately, so I can't say for sure, other than:

Assault come before Choices. (Another two-parter.)

7 is a special, so I have to assume there are only volumes 1 to 5 and not a 6. They skipped a number on purpose to mark the "special" as number 7 which I believe is more like a side story, not a true 7th volume. But I could be wrong. I've been all over the internet and every site with these comics not only does not have a volume 6 for download, but does not even mention the existence of a 6th volume.
My hunch is that the numerical order for the chapters is the same as alphabetic order so "He Also Serves" would come before "Missing in Action". I assume this because I'd think otherwise the person scanning the comics would have labeled both volumes and chapters with numbers, not just labeling the volumes with numbers as is currently the case. Alternatively (and I hope this isn't the case) the person scanning and zipping these just stupidly forgot (emphasis on "stupidly") to include the chapter numbers.

To further confuse you, the Zelda comics were released twice, and the sequence was not the same.
