Okay, I just thought of this:
We know that the Mirror of Twilight got broken up by Zant and the pieces got scattered. But how did one end up in the Temple of Time when that dungeon took place in the past and the temple was in ruins in the present day? Did some hole in space-time open up and the shard get sucked through it? Did a wizard do it? Should I even be thinking this hard about it?

How did a mirror shard end up in the Temple of Time?

Zant put it there. It's not a big deal if you go with the theory that the Temple of Time is a magical reflection of the past, instead of actual time travel.

I'm with MPS on this one; it's a mystical magical illusion or something. That does sort of create the problem of that treasure chest that was opened, but isn't once you enter the door, and the fact that the door itself says "Time Door," but I'm willing to file those under the same mystical magical handhaving excuse, and it being a shout-out to OoT (like the whole frigging dungeon) respectively. Not to mention that nobody ever mentions it being time travel; I mean, Midna and Ooccoo would have been the only ones with a chance to, but you'd think they'd have said something.

I'm guessing with the fact that Zant was aided by Ganondorf whom possessed the ToP was able to bypass that weird statue guardian thing without the Master Sword and made Armogohma with its evil power.
