Okay, so what order would the Zelda games go in if you were making them? Include the order and the necessary changes to the canon that would have to be made in order to accommodate this order. Single timelines, one-Link, you can even excise whole games out of the timeline if you don't like them. So here's mine:
2D timeline:
TMC-FS-FSA-ALttP-OoS-OoA-LA-LoZ-AoL
FSA's ending is rewritten to make it line up to the SW. Oracles Link is the Link from ALttP, and Zelda recognizes him.
3D timelines
Child Timeline
OoT-MM-TP-LCT-ZWii
Adult Timeline
OoT-TWW-PH-ST
I make Zelda Wii a direct sequel to TP and make LCT actually have a plot, because I kind of liked that game.
I put the 2D games in their own universe because most of the difficulty in theorizing comes from making the 3D and 2D games line up.

I was thinking of making a thread like this for a while.
My timeline used to be in my sig. It's based on the NoA translations (the GBA release of LttP retcons the original) and I don't count anything outside of the games and manuals as "canon".

It's a single Ganon timeline (FSA only happens within a few decades of OoT). I used to place the Oracle games after the LttP era, but I've since been convinced that the appearance of the Triforce on Link's hand is indicative of a post Sleeping Zelda placement.

So in this timeline, OoT is the first game. MM and TP are in the Child Timeline and WW and PH are in the adult timeline. So I have thought that if the other games somehow do not fit well enough into either the Child or Adult timelines, then they would occur in a third timeline set after OoT. This way, OoT still serves as the IW. The Oracle games would be set between AlltP and LA because it seems simple to think of them occuring that way, and at the end of OoA, yet another timeline is created that leads up to the Four Swords trilogy. Adding more splits to the timeline sounds like a pretty fanon thing of me to do, but then I am also starting to seriously consider this.

I'm going to apologize before hand, this will be long, I'm going to try and sum up my timeline as much as possible.
Ganon finds the Sacred Realm, after touching the Triforce, the SR turns into the Dark World. The Triforce is recovered by the Knights of Hyrule, before Ganon is sealed away in the Dark World.
The AoL backstory occurs as it is told, the Triforce is split, with the ToP & ToW remaining in the kingdom, and the ToC hidden in away in the Great Palace.
Prior to the NES games, Ganon breaks out of the Dark World, his appearance had been changed due to being in the Dark World, he now resembles his dark soul. After breaking out, he invades/destroys Hyrule, and steals the ToP. The Master Sword is presumably lost during Ganon's invasion. Link comes to Hyrule in search of adventrue, and runs into Impa.
The events of LoZ occur. Even though Ganon is dead, his soul remains trapped in the Dark World.
Impa takes Link north of Death Mountain, to the North Palace & explains to him the Legend of the Sleeping Zelda.
The events of AoL occur. Link remains in Hyrule to help with reconstruction. The Temple of Time is built to prevent the Triforce from being stolen again.
Prior to OoT, Ganondorf, King of the Gerudo is born. He is the second incarnation of Ganon. Dark Interlopers try to conquer Hyrule, and a fierce war breaks out among the Kingdom of Hyrule. The Goddesses seal away the interlopers and their dark magic. The interloper are later known as the Twili. An alliance is made between the Hylians, Gerudos, Gorons, & Zoras.
The events of OoT occur. The reason Ganondorf only obtained the ToP, is because it is the piece he owned in his previous incarnation. The same is with Link & Zelda.
The Timeline Splits
The Child Timeline
After Link returns from the future, he informs the King of Hyrule of Ganondor's plan, then leaves for Termina.
The events of MM occur.
Ganondorf is captured, and is sentenced to death. The Ancient Sages (who are the spiritual form of the 7 wise men) fail to kill him and he is thrown into the Twilight Realm.
The Events of TP occur. After Ganondorf's death, the ToP is retrieved, and the three Triforce pieces are placed in Hyrule Castle. Ganon once again is killed, but his soul still remains in the Dark World.
After the death of their leader, the Twinrova sisters plan to resurrect him.
The events of the OS occur. Ganon takes on his true appearance when he is revived.
Prior to ALttP, natural disasters plague Hyrule, until Agahnim comes to Hyrule and brings them to an end. The people of Hyrule praise him, but what they don't know, is that he is Ganon's alter-ego & third incarnation. Agahnim sends the descendants of the 7 wise men & the Triforce into the Dark World.
The events of ALttP occur. After Agahnim is killed on Ganon's Tower, Ganon's soul reappears in the Dark World, and is finally destroyed by Link. Link uses the Triforce to erase the Dark World as well.
Link leaves Hyrule to train, but is caught in a hurricane.
The events of LA occur.
The Adult Timeline
After Ganondorf is defeated the Seven Sages seal him in the Dark World.
Prior to the WW, Ganondorf breaks out of the Dark World. The Godesses flood Hyrule.
The events of the WW occur. Ganon is dead, and Hyrule is washed away forever.
Link and Tetra set out to find their own land.
The events of PH occur.
Eventually they do find their own land, and they name it after Hyrule.
The remnants of Ganondorf's army eventually find this new Hyrule, and they invade it.
The MC backstory occurs. All of the monsters are sealed away in the chest, and the Picori Sword keeps it shut.
Eventually Vaati break the chest open. The events of the MC occur.
Vaati is sealed in the Four Sword.
Vaati eventually escapes his seal.
The events of FS occur. Vaati is once again sealed away.
Ganondorf of the Gerudo tribe, is the third incarnation of Ganon. He breaks into the Pyramid and steals the Trident of Power. The dark power of the trident transforms him into what he really is, Ganon.
The events of FSA occur. Ganon is sealed within the Four Sword.

I would've put the games mostly in chronological order (save for obvious sequels and prequels like Phantom Hourglass and Majora's Mask and such) so that the timeline was really simple, with the canon rewritten to adjust for this fact. Aside from that, nothing else.

TP backstory is one of the earliest events on the timeline. The dark interlopers emerge among the Zuna, wielding fused shadows and the Trident. They're banished to the Twilight Realm using the Dark/Twilight Mirror, which is hidden in the Forest Temple. The remaining Zuna build the pyramid to keep the Trident safe. The goddesses order the sages to have the Temple of Time and the Master Sword created to safeguard the Triforce, in case something like this happens again.
The MC backstory happens next, then MC itself and OoT. After the child ending of OoT, Ganondorf is forced to flee back to the desert. MM and FS happen. Meanwhile, Ganondorf seeks an alternate means to power, and so flouts Gerudo law and steals the Trident. FSA happens.
(I'm undecided as to whether or not FS Link is the same as OoT Link. I like the idea, but it doesn't make sense that he'd have to be told who Ganondorf is in FSA. On the other hand, I've gutted FSA so much in this timeline already, so why the hell not?)
Ganon is released from the Foursword for execution, but at the critical moment the gods choose to give him the Triforce of Power. TP happens. The Triforce is returned to the sacred realm. Ganon is resurrected, recovers the Trident, and uses it to break the seal on the sacred realm, finally claiming the Triforce in its entirety. At this point the Imprisoning War occurs, and the timeline pretty much unfolds according to the general canonical consensus.

Interesting. What happens on the adult timeline?
I generally like reading fanfics as long as they're not ridiculous. Or makes speaks like Bojak.
I generally just go with what Sir Turtlelot shows/tells me. He's the one that got me in the forum for this reason.
He's usually the one that does the story, I play the games.
