Now OoT is a bit tricky, as it seems to take place after the NES games, because Link gets the Triforce of courage, which did not exist until AoL, and explains the resurrection of Ganon. MM follows right after, and then Super Smash Bros. and Super Smash Bros. Melee, where Link, Zelda, and Ganondorf are pulled away from Hyrule. Link was having too much fun fighting that he didn't return to Hyrule in time to save it from Ganon. This is why no hero showed up in the TWW backstory. TWW and PH follow closely afterwards.

Now it may seem that Hyrule is destroyed at the end of TWW, but the intervention of the Great Deku Tree and Al Gore reversed the global warming that caused Hyrule to flood and an antimatter pocket universe left over from the SSB crossover event created a carbon-copy alternate Hyrule with no memory of the flood. TP happens. After Ganondorf is defeated, he makes contact with Master Hand who offers him infinite power, so he joins the Subspace Army, leading to the events of SSBB. Now during the merging of universes for the crossover, the Link from TWW gets dropped into the amalgamation universe along with TP Link. When the multiverse is restored and Tabuu is defeated, both Links return to their respective universes. ST takes place 100 years after PH, as recently confirmed by NoA.

Now the Oracles are a bit harder to place. While the opening of the game implies that they take place after MM, the ending implies they take place before LA. LA, as we all know, takes place during Link's thirty-second voyage across the sea during AoL, so the games are boviously no canon to the main timeline. However, they might be reasonably connected to the CD-i games in some way. These games are often written off as non-canon by ignorant fans, who refuse to admit their brilliance and subversive social commentary. These games take place in a split timeline created when Link did not save Termina, and returned to Hyrule dejected. The lovesick teenager persona he puts on in these is merely a mask for his depression. Faces of Evil comes first, wherein Link must fight his inner guilt and demons, represented by the titular Faces. In Wand of Gamelon, Link has become so disillusioned with his heroism that he allows himself to be kidnapped by Ganon. This plot repeats itself in Zelda's Adventure. After this, Link retires from adventuring and settles down with Zelda. The Oracles follow this timeline some time after.

The Four Swords trilogy follows sometime after the SSBB event is over and the Link of Twilight Princess is dead. The Master Sword is lost to time, and so a new one is forged by the Picori during the events of TMC's backstory. Now FPTRR happens, soon followed by Tingle's Balloon Fight. Next, another mysterious crossover event occurs. While not as pronounced and dramatic as the Soul Calibur or Super Smash Bros. crossovers, it nonetheless had Link visiting the Mushroom Kingdom and the world of Tetris. Super Mario RPG and Tetris thus constitute a part of this universe-crossing event. Likewise, the Master Sword was found in the world of Hamtaro as the Master Spoon during this time. Link also rescued breakfast Mario during this time, the adventure later became known as the Nintendo Cereal System.

This crossover event culminated in Zelda Game and Watch, wherein the evil Dragon (actually a descendant of Great Valoo turned evil) kidnaps Zelda and Link must rescue her. This event resulted in the merging of the two universes that sprang from the SSBM crossover. The Sound and Drama CD thus features the first story set in this new kingdom. Zelda Wii will follow soon afterwards, which will be a prequel to the Milton-Bradley board game.
So the complete and official Legend of Zelda timeline is:
